Car comes from the same root as the term carriage, which refers to a vehicle which is mounted with a car, or cabin. The car is on the carriage, and you ride in the car.
This is the same for entering the car of a train. You can get on the train, or in the car that is on the train (train car).

I should take the hint from the evolutionary nature of language and just iterate. Even a slight improvement of identifying meaning over time is a big win.
